Siddharth Sardesai (Aftab Shivdasani) is a gifted young scientist from the Indian Medical Research Center who wants to create another human clon in a science lab as a clone.
He needs permission from the Indian Medical Research Center and his Guru and father figure, Dr. Krishnan (Paresh Rawal).
Earlier, Sanjay, a collegue-cum-friend of Siddharth, died in the lab while trying to make a human clone.
Thus, Dr. Krishnan does not grant permission for human cloning. However, Siddharth wants to fulfill the dream of his friend Sanjay by completing the project.
Aditi (Bipasha Basu), the love interest of Siddharth, is the daughter of a billionaire businessman, Mr. Chopra (Tinnu Anand). She takes Siddharth to her father, who agrees to finance the project.
Siddharth agrees to make a human clone in a secret lab. Only Aditi and her father, Mr. Chopda, know about the lab.
Soon, Siddharth successfully makes a clone of a rat. He now wishes to make his own clone. He stakes his life and enters the machine to make his clone.
After the cloning procedure is completed, Siddharth finds the clone missing while the computer flashes a message of being successful.
Frustrated, Siddharth thinks he has failed and decides to drop his dream of making a clone and return home.
On the other hand, Inspector Rathod (Rahul Dev) discovers the illegal cloning experiment and is looking for Siddharth with his assistant, Jadhav (Sanjay Narvekar).
Inspector Rathod finds an opportunity to arrest Siddharth when the clone (Aftab Shivdasani in a dual role) of Siddharth hell breaks loose and beats a woman.
Siddharth realizes that it is his clone that is doing all this. But he is helpless, as no one, including Dr. Krishnan, believes in the theory of human cloning.
On the other hand, the clone has some heinous plans. The clone wants to take over Siddharth's life and starts playing games.
The clone flirts with Suchitra (Preeti Jhangiani), Dr. Krishnan's daughter, who loves Siddharth and even impregnates her.
Suchitra inadvertently informs the clone that the project file is in the custody of her father, Dr. Krishnan. The clone steals the file and kills Dr. Krishnan.
After the brutal murder of Dr. Krishnan, the clone deliberately shows his face to the CCTV camera so that the blame comes to Siddharth.
What happens next? What is the plan of the clone of Siddharth? Why did he steal the project file from the office of Dr. Krishnan? And why did he frame Siddharth for the crimes? Who is the mastermind of the game? Film Jaane Hoga Kya gives replies to all such queries.
